For recent, let's say anything released since 2000.

Donnie Darko (2001)
V for Vendetta (2005)
The Matrix Reloaded (2003)
Primer (2004)
The Butterfly Effect (2004)
Code 46 (2003)
Equilibrium (2002)
Serenity (2005)

What else from the last 6 years is worth watching?

Well, out of the ones you listed I wouldn't personally include the Matrix movie or The Butterfly Effect. But here are a few good ones I thought of:

Minority Report
AI: Artificial Intelligence
Vanilla Sky
Solaris

One more to add: Cypher (2002). Just watched it and was blown away. I can't believe this wasn't released in theaters, wtf. Clever plot, great cast, and it is visually awesome (especially given the low budget).

A real sleeper is "Save the Green Planet", a Korean film that is whacked and had a brief commercial run in the U.S. in '05. It blew me away and is worth checking out if you are into sci fi.
