Good selections, all, yet I submit "Rain King" by the Counting Crows and "I Wish it Would Rain Down" by Phil Collins as my favorites. "Raining in Baltimore" by the Counting Crows is also a very good song.
Just kidding. Another good one not on the poll is "Dry the Rain" by the Beta Band, famously used in the film High Fidelity. But, for my all time favorite, I'd have to go with "Purple Rain". That song is just incredible, especially the full 8 1/2 minute album version, not the single cut. It's probably among my favorite songs without "rain" in the title.

"It's Raining Again" by Supertramp. I'm not a big Supertramp fan, but a friend of mine always used to sing this (while doing his worst Roger Hodgson imitation) just to annoy me whenever it rained.
Also, I'm not sure if it qualifies, but "Everyone Thinks I'm A Raincloud (When I'm Not Looking)" by Guided By Voices. It has nothing to do with rain, nor is the title even sang in the song, but it's cool anyway.

I'd vote for Dylan -- although I would actually vote for the superb Roxy Music cover of that song, one of the great cover versions ever, since it totally reinterprets the song and makes it something new.
I would also vote for he great soul track by Ann Peebles, "I Can't Stand the Rain".
And The Beta Band's astounding "Dry the Rain", as others have mentioned.
This is a great song although I prefer the Peter, Paul, and Mary version due to the superb harmonies. I'll also add "Rain When I Die" by Alice in Chains and "Fire and Rain" by James Taylor.
gotta love "Rain on Tin" by Sonic Youth off of Murray Street. Such a damn good album, maybe my favorite of Sonic Youth's. Now compare that to the albums other bands are making twenty years into their career and it's even more impressive.

I'd go with "Red Rain" by Peter Gabriel. One of his all-time best songs. "Ocean Rain" by Echo and the Bunnymen and "Rainin' Babies" by the Flaming Lips are a couple more that come to mind.
