I've only been listening to Wilco for about the past five months (but I've been listening to them constantly), so it's difficult for me to rank their albums.
But, there are similarities in all of their albums. There has always been a hint of experimentation in their albums. In some, it's just more pronounced. To me, the difference between Being There and A Ghost is Born is merely in degrees. I find Yankee Hotel Foxtrot and A Ghost is Born to be logical progressions in Wilco's sound.
The only album I find to be different is Sky Blue Sky. I can understand why people might think that Sky Blue Sky is a step backward for the group. But, I like the stripped down sound. The melodies are strong, the guitar solos are killer (I especially like the bit at the end of Impossible Germany), and the lyrics are clearer than any of their other albums.
If I had to rank the albums, here's where they stand (I have not listend to A.M., so I'll skip that for now):
1. A Ghost is Born 2. Summerteeth 3. Sky Blue Sky 4. Yankee Hotel Foxtrot 5. Being There

In response to Birdo's question, here is how I would rank them, if I had to choose. By the way, Wilco is a given for me so I like all of their albums a lot--moreso than other artists--so even number 6 is better than some other artists' number one!

Should I see them live this fall if I don't like Sky Blue Sky that well? I last saw them in the fall for the Ghost is Born tour and liked that ok, but not as much as I liked the record or YHF.

Sky blue sky is probably the Wilco album i like the less, but it's still an awesome record. It could easely be in my top 20-30 of favorite records of all time. There's so many awesome moments. I should change my current signature for: "doesn't mean that i don't care. It means i'm partially there."
I reserved Autumn for Wilco so when Eric suggested that I get the new one, I did, and put it on the shelf until 2 weeks ago. It wasn't easy and it seems to be a good fit for Spring/Summer but I refuse to give up my tendencies. Aside from "Impossible Germany" which is possibly the worst thing I have ever heard them record, I love it. As far as rankings...

Sky Blue Sky better than YHF or summerteeth!? Yikes. Umm...no. But then, I guess I'm one of these people who find OK Computer to be ridiculously, infinitely, 400 million times better than Kid A, so maybe it's me.

To be perfectly honest, the fact is that often (but not always) ranking one's favorite albums comes down to where you were at in your life when you discovered the album....and when that's the case, well, then other people are obviously going to feel different ways sometimes. It's all good. For me Wilco and Radiohead are both bands whos albums all fall into this type of scenario.
Oh man, that was a bit detailed...maybe I need more sleep or something lol.
I think YHF is Wilco's The Bends and A Ghost is Born is their OKC. Notice I said "I Think" which makes me immune to criticism. And I absolutely positively hate Kid A. I feel like Radiohead concocted a huge joke and let everyone in on it but me. I will never understand how people and critics can have the depth and insight to see the pure genius behind The Bends & OKC and then like Kid A. And yes, people do rate it above their other albums. Someone please tell me I'm not crazy here because I truly consider Kid A to be unbearable and maybe the equivalent to The Phantom Menace as far my greatest disappointments. But don’t think I haven’t tried. God have I tried. Anyway, back to topic. Sky Blue Sky is pretty damn good and it's getting better with each subsequent listen.
