Haven't picked up Deerhunter yet, but I wouldn't write off Fleet Foxes as a top 5 contender...like it, love it, or hate it...it's probably the most original album I've heard this year, even if it is a total throwback...the idea of mixing a Pet Sounds style production ascetic with hippie-folk harmonies is a truly fresh one - and given Pitchfork's regular championing of Grizzly Bear, Animal Collective,Besnard Lakes, and last year's number one choice Person Pitch, I wouldn't want to underestimate any solid effort with a Pet Sounds angle.
For me, it should be between Dear Science and the incredibly personal/ introspective For Emma, Forever Ago...which I've come to view as an Astral Weeks or Pink Moon for this era...but I've always felt Pitchfork veers away from works that in the end of the day are more straightforwardly emotional...seems they always need some kind of intellectualized angle...not as bad as cokemachineglow, but still a problem with their criticism.
Of titles you list, I hope it's not Third or Nouns...neither do much for me...so given my impressions of pitchfork lists from year's back, they'll probably end up 1 and 2.

They had For Emma on their last list, somewhere in the 30s or so.
I'm going to say maybe... TV on the Radio or Fleet Foxes.
Or Vampire Weekend to get everyone really riled up.

Can't argue too much with that top 5 Waldo. I agree Fleet Foxes don't have much of a chance, lacks originality, and also isn't good enough I think - I've grown fairly bored by it. Then again, I'm not Pitchfork.
Third has a pretty good chance as the slightly left field #1 surprise Silent Shout like choice. I think that's what they'll do, yeah.
Given their No Age and Lil Wayne fetish, here's what I have their top 10 looking like.
1. Nouns - No Age 2. Dear Science - TV On The Radio 3. Tha Carter III - Lil Wayne 4. Microcastle/Weird Era Cont. - Deerhunter 5. Third - Portishead 6. Fleet Foxes/Sun Giant EP - Fleet Foxes 7. I think it is quite deliberate on their part that their three top albums all got the same rating. I suspect they'll choose Deerhunter as the more avant garde pick. I still choose Dear Science for myself, but every time I listen to Microcastle I like it more.
Their #1 is not always the highest rated of the year:
