It's not necessarily a WWII game, but I had a lot of fun with Command & Conquer: Generals Nothing else that's really outstanding sticks out in my mind.

There is no shortage of Ww II RTS games out there.
Desert Rats is OK, but more of a puzzle game than a real war RTS title. You will play each scenario over and over until you find the right way to win it. It's well done, but frustrating at times.
War Times is a disaster. Stay away.
I've heard good things about Soldiers: Heroes of WW II, but haven't played it yet.
You could always play Rise of Nations and just limit yourself to the WWII era. It's pretty satisfying.
If you want a conquer and research type strategy game like Civ, Hearts of Iron is really your only choice at the moment. I enjoyed it at first, but the weakness of the AI became apparent fairly quickly. It's been improved by recent patches, but I haven't invested much time in it in the last year. There is a new Axis and Allies game coming out next year that looks interesting.
It's about as far removed from dubya-dubya two as you can get, but I'd recommend both C&C Generals (as others have) or Rome: Total War. They are certainly the front-runners in their respective sub-genres, and are games that I'll still have on my hard-disk long after their successors come around.
